Normal...Tree squirrels undergo a complete head-to-tail molt in the spring and a rump-to-head molt in the fall. Tail hair is replaced only in the spring. Also, nesting mothers will use their tail hair to line birthing nests.

like sniper said they molt but if you are seeing squirrels with no hair on their tails then more than likely they have some form of skin disorder weather it is ring worm or something else. I would not handel them after shooting them.
